The Department of Agriculture estimates that 15,000 farmers have still to submit their application for the new EU subsidy system before the deadline at midnight tonight.
The subsidy is worth more than €1.3bn annually to Irish farmers.
Department offices in every county stayed open over the weekend to accept applications and will remain open until midnight tonight.
