Chelsea booked their last-eight spot by beating Lille, while Real staged a tremendous comeback to knock out Paris St Germain.
Manchester City have been drawn with Atletico Madrid, who beat Manchester United in the round of 16 to book their place in the quarter-finals.
Six-time winners Liverpool were paired against Benfica with the first leg to be played in Lisbon.
Liverpool edged out Inter Milan 2-1 on aggregate in the round of 16, while Benfica eliminated Ajax with a 1-0 win in Amsterdam on Tuesday.
Villarreal will play six-time champions Bayern Munich in the remaining quarter-final.
The draw for the semi-finals was also conducted in Nyon, with the winners of the Manchester City-Atletico Madrid and Chelsea-Real Madrid ties being paired together.
Benfica or Liverpool will meet Villarreal or Bayern Munich in the other semi-final.
