The box-office smash led with eleven nominations and beat out blockbusters such as Jurassic World and Avengers: Age of Ultron to take the top honour.
There was also a win for the film's star, Daisy Ridley, who won the Breakthrough Performance Award for her role as Rey beating fellow Star Wars John Boyega for the gong.
"It's especially amazing to be part of a film that represents all genders - two genders - and races and ages in such a positive and aspirational way," Ridley said.
Known for it's light-hearted and often off beat approach, the awards this year didn't fail to disappoint.
Hosts Kevin Hart and Dwayne 'The Rock' Johnson poked fun at the A-listers in the audience and the pair even included a rap about Leonardo DiCaprio, eh getting jiggy with the bear in The Revenant.
Pitch Perfect 2 stars Rebel Wilson and Adam Devine won Best Kiss and recreated their messy film smooch, passionately grabbing each other on stage.
Other winners included hip hop biopic Straight Outta Compton for Best True Story, Amy Poehler picked up a gong for Best Virtual performance for the animated-film, Inside Out, Chris Pratt won Best Action Performance for Jurassic World.
Ryan Reynolds won for Best Comedic Performance and Best Fight for Deadpool, and afterwards thanked his wife, actress Blake Lively.
"Everything I do is to make her laugh, especially the sex," he said.
Actress Melissa McCarthy crowd-surfed to the stage to accept the Comedic Genius Award, saying "I'm the first woman to receive this award but I am certainly not the first one to deserve it".
Will Smith was also hailed as a "champion of diversity" as he was honoured with the Generation Award to recognise his film career.
The actor joked that he thought his honour was "code for the old-ass dude award".
"This is absolutely beautiful," he said. I released my first record when I was 17. I'm 47 years old now. This June marks 30 years in this business. I'm dedicated to being a light in this world."
Oscar-winning actress Halle Berry, who presented Smith with his award, said: "Will is a champion of diversity in Hollywood, blazing a path for actors by showing that someone of any colour can play any role, and can open any movie and win any award and be the biggest freaking movie star in the whole world."
The show will be aired on MTV on Monday at 8pm.
