Cook pipped Darren Mew by a few centimetres to win in a time of 28.01 seconds continuing England's surprising domination of the men's swimming events at the 18th Commonwealth Games.
Australia's Brenton Rickard finished third in 28.14 after going into the final as the fastest qualifier.
Cook, who grew up idolising Britain's former Olympic breaststroke champion Adrian Moorhouse, also won gold in the 100m title.
